I've yet to find a clean and easy way to do dual color extrusion, I've always been able to get the result I want in either Simplify or Cura but it's a PITA in both. To do dual color print is a whole different thing, you need to merge two STL files and assign one of the extruders to each using a process for each extruder/color. I installed an E3D Chimera on my SD3 and then added the second extruder to the printer profile and it worked fine by using the above method. If you're not seeing the secondary extruder as an option or it's using the primary extruder settings then there's something wrong with the printer setup. From there you can go to the temperaqture tab and set the second extruder to the appropriate temperature. It's actually very simple to specify using the second extruder for support, in the process settings just go to the support tab and in the support extruder box click on the drop down arrow and select secondary extruder.
